I'm having this exact same issue from the original UnlinkMKV discussed here gnoling/UnlinkMKV#35 with most my files while some are working fine, i think if the opening starts first then it affects the file but if the opening is midway between the main file then it doesn't affect it. I don't know how to fix this, I've tried all the GUI option and not tech enough to figure out how to run the CMD version without experiencing #33 which i found could be fixed with enabling Ignore default flag, i don't know how to enable this on the CMD version to further test it.

That'll be awesome. I've been finding more success with this version. As stated above i keep getting #33 on the CMD version which is fixed with ignore default flag on this but I'm at a standpoint with the CMD.
I found a workaround to using the CMD version with editing shortcuts and using --ignoredefaultflag, which seemed to do the trick . Thanks for your instant reply though.
