What I did:
Start programs with tray icons, press Meta+R to refresh
What I saw:
Tray icons that have transparent backgrounds, the background is not properly redrawn after placing the icons. This is causing varying degrees of old junk behind the icons.
Here you can clearly see some text hidden behind the Dropbox icon and a Telegram icon hidden behind the ownCloud icon.
What I expected instead:
Black (or whatever background color set in config) background only.

I don’t see a link to logs.i3wm.org. Did you follow http://i3wm.org/docs/debugging.html? (In case you actually provided a link to a logfile, please ignore me.)
This is a constraint of the tray specification which other window managers suffer from as well. The correct fix is to move to the newer indicator specification for which we have an open ticket. i3 doesn't support transparency, hence closing this.
