It would be nice if OMERO somehow automatically regenerated its script wrappers, rather than the sysadmin manually needing to run genScripts.py when things change.

If #4 were completed (and it enabled uploading of both scripts and JARs), then perhaps it would be sufficient for the regeneration to just occur whenever a new ImageJ file is uploaded to OMERO.
