SFDX: Deploy Source to Org not working

In VS code when I try to run the command SFDX: Deploy Source to Org, to deploy code in scratch org, I get the below message in the output

An internal error caused this command to fail. Please file a bug report at https://github.com/isomorphic-git/isomorphic-git/issues with this error message: Index file is empty (.git/index)

Please advise.

Please look at closed issues, there are more than 10 exact same issues.
This is the problem with the salesforce CLI extension even though the error says it's isomorphic git.
