Current value of 4 residues gets a lot of matches, which makes the warning less useful than it should be

Added in 0b3c073

Accessible with the command line option '-jt' in both stitchr and thimble, with a new default set value of 3 residues.

Note that error message handling when a J gene substring has been brought more into alignment with V gene substrings absences.
