Question about merging markdown files

I see that cldoc has a feature to merge Markdown-formatted files into the documentation. What exactly does it mean to merge a Markdown-formatted file into the documentation?

For example, say my Markdown file was:

## Section

Hello, World!

#### Sub Section

One more time!

Where would this text be placed in the documentation produced by cldoc?
