I cloned the Programming Guide and made some editorial changes (less than two dozen editorial-type corrections) to the .tex files. Whether I use the build instructions in this repo ( README file : pdflatex Kokkos_PG ) or the target in the repo Makefile ( make Kokkos_PG ), the result is the same. ( Note, the goal of these builds is to create a PDF of the Programming Guide. )

The problems are 1) chapter headings which overlay the apparently correctly built document a quarter of the way down the first page of the chapter and 2) in-document references that point to other locations in the document which fail to be evaluated and inserted ( left as ? marks ).

Regarding (2), try running pdflatex Kokkos_PG a few times consecutively if you have not tried this yet.

On my Mac laptop with TeXShop I've been having some issues compiling with pdflatex directly. The work-around I have is the following:

  1. open the tex file in TeXShop
  2. press 'Typeset' a couple times (might leave behind ?'s etc)
  3. in the drop-down menu that defaults to 'LaTeX' I change it to 'BibTeX', press 'Typeset'.
  4. change the drop-down menu back to 'LaTeX' and press 'Typeset' a couple more times.

It's a very, very clunky workaround, but I have not written enough Latex lately to worry about investing time to figure out / fix the issue. If it turns out you're having similar issues maybe this will help as a temporary workaround, at least regarding the in-document references.
