clustering: make extra directory optional / do not assume any dir-structure

currently, the clustering functions of prodyna assume that 'getwd' is the directory of the data that needs to be clustered and creates a subfolder (with wrong symlinks) for the clustering run. make the subfolder creation optional and fix the wrong directory assumption for the symlinks, binary execution, etc.
