I'm not familiar with the underlying concepts of git. So this might be an user error?

Reproduction steps

Clone https://github.com/apple/llvm-project
Checkout tag swift-5.9-RELEASE
Follow the steps in Noob question: Why patch accepted by git not accepted by libgit2/pygit2? pygit2#1235

Expected behavior

The patch applies with either implementation

Actual behavior

GitCLI works, but libgit2 doesn't

Version of libgit2 (release number or SHA1)

pygit2 1.13.1

Operating system(s) tested

macOS Sonoma
