I am trying to find or write a command line program for Windows that will sort
FAT32 drives

Is this possible using go-fs as a starting point? I could use a push in the
right direction.

It is probably possible to use it as a starting point but you'll probably run into limitations at some point. go-fs was really created primarily for Packer and so it isn't a complete implementation.
