HTML5 Reset Theme questions

I just began maintaining a website built with the HTML 5 Reset Theme. I'm having some trouble understanding how it's built. I'm seeing multiple listings of the same pages in the "Pages" directory. I'm trying to change some menu settings, but if I try and do it within WP, I'm losing some information.

If anyone has some insights, I'd love to hear them.

Are you starting with a clean WordPress installation? Can you provide a link? When you say pages directory are you referring to the public-facing content or the back-end?

The pages I'm referring to are within Wordpress - the list that is generated with each page or post that is created.

As far as a clean Wordpress installation, I'm coming into this as an already existing site. It is 3.5.2.
