The positioning gets totally mangled.
In fact, this happens as soon as either endpoint of the arpeggio is moved vertically at all, even within the same stave.
This is a regression since 4.1.1, which gives this:
(If, in the process of fixing this, it's possible to improve the placement so that it takes accidentals on the lower stave into account - which has never worked - then even better):
