When there is an empty slice, slice-wise motion correction crashes, as seen here: http://forum.spinalcordmri.org/t/error-when-running-sct-dmri-moco/440

It would be easy, before calling ANTs command, to check if the slice is empty. If it is, skip this slice and put "zero" motion coefficients.
