Fn key (Ctrl key) does not function with other keys as a shortcut #965

Before I go on, FYI, I'm suffering all these following issues and describing how I work around-ed them:
#543, #564, #460 -> Closing the lid and opening it again after a restart resolves them.
#431 -> Unchecking the extra device resolves this one.

My Fn key is swapped with Control key. So pressing Fn key should work as if I pressed Control key.
Now, I can't use my Fn(Control) key in combination with Command key and others as a hotkey.

For example, Fn key(Control) + Command + B key does not respond at all, and Keyboard in System Preference does not recognize that either when I try to bind the key combination for my own use.

Interestingly, Karabiner-EventViewer seems to detect those keys all together fine.
