Pufferfish clears quotation marks from commands.yml

Issue:
Starting a Pufferfish server removes quotation marks from commands.yml

To reproduce:
Change version $1- to be "version $1-" in commands.yml
Start the server
The quotation marks will have been removed

This causes many aliases to cease functioning entirely.

Quotation marks are not removed on paper build 62

Confirmed, this just takes away from the experience, please fix:
