Allow a saved map theme to also store the geospatial extent (i.e., spatial bookmark), this could be an option, check box that would combine the preset layer groups with the spatial bookmark

this would be very useful for users to be able to save a specific group of layers with spatial extent (for example, map theme to show all available wetland layers in a particular spatial extent)

I agree. Storing Spatial Bookmarks on the computer as opposed to inside the .qgz project file is counter intuitive though it's clearly described in the documentation so it was deliberately made to be so. In this age of virtual machines and cloud data hosting IMHO it doesn't make a lot of sense to tie the spatial bookmarks to particular installs of QGIS.exe versus the project file that organizes the data. I believe other major GIS platforms store spatial bookmarks with the project.
Perhaps it could be an optional setting for the people that would prefer spatial bookmarks are tied to installs?

I would not see this as part of a map theme but suggest to use a layout instead.

Why map themes and not directly in the project? Is there a use case where it makes sense to separate the bookmarks in the map themes?

I agree this doesn't make a lot of sense to have bookmarks saved on the system
