I'd like to know the reason for different color output between foot and alacritty configs.

I am sorry but I did not create those configurations nor I intend to maintain them. Feel free to open a PR to fix it. Intended terminal colors are the ones defined in https://github.com/rebelot/kanagawa.nvim/blob/master/extras/kanagawa.conf

Thank you for pointing that out, seems foot colors where wrong, I edited them manually, now they are spot on. Also thanks for making this available.
