Hi,
Thank you for such a helpful tool!
I'm wondering if there is a possibility of adding options to run the Birth Death Skyline Serial model?
This would include adding Birth Death Skyline Serial as a tree prior and additionally, minimally, a reproductiveNumber prior and origin prior.
It would be great to be able to follow the Birth-Death Skyline tutorial as presented here, using beautier.

Thank you in advance and best,
Katharine

Hi @ksw9,

Sorry for my slow response, GitHub did not email me with this Issue (I maybe just fixed it).

Thanks for your feature request of allowing a BEAUti plugin. That is quite a biggie.

Yes, I could add this, but I do need a volunteer to help me out. Also, if the plugin changes, you will be responsible for beautier doing the correct and updated thing.

Would you be willing to do that? We'll have some meetings and emails to make sure it works correctly.

If yes, let's meet and discuss! If no, we can discuss options, e.g. letting MSc students do it :-)

Below is what I need, which I copied from Submitting use case:

Use cases within the default BEAUti environment are welcomed.

Please send all that is needed to reproduce the use case:

  • the alignment file
  • screenshots of BEAUti settings you've changed
  • the resulting XML file
  • (optional) the desired call to beautier

BEAUti plugins are not supported (for now). See 'Submitting code'
if you'd like beautier to do so.

and about the BEAUti plugin:

For BEAUti plugins, there needs to be added:

  • Enough documentation so an example use case can be reproduced
  • Stating that maintenance will be done by the Collaborator
