using 0.6.4 with sbt 0.13.2-M3 and packageArchetype.java_application settings
there are no jars for projects that this project depends on in lib/

same with 0.7.0-RC1

that seems reasonable, however i'm having hard time creating a minimal testcase not involving native-packager

Yeah, this is a native packager specific issue, probably associated with our trying to pull out the ModuleID + ArtifactID from the classpaths....

Oh, actually you should swap to 0.13.2-RC1. That issue was fixed, or should be.
