This is just a suggestion, but it would be nice if the command prompt would 
stay hidden while performing commands through PowerBuilder (if at all possible)

This becomes a much stronger suggestion when you do this to replicate. Open 
your Powerbuilder source-connected app. Find a pbl with lots of objects and 
make sure its tree is not shown. Take your SVN or other source control machine 
down. Click the + to open your many-object pbl. Be annoyed as the command 
prompt comes up for about 10 seconds every 10 seconds, once for each object, 
popping up in front of whatever you're working on and taking the focus away as 
you're typing.
