Maybe make it available under an options submenu? I can see this being useful as well.

No, I don't like options for the sake of it. It's either in or out. I'm leaning towards in.

How about a prompt?
"You forgot to run npm install, would you like me to do it for you?"-ish
Optionally with a checkbox "Remember my choice"

@sindresorhus 👍 on this.

I could see the gulp app being a tool primarily for designers or people not all that familiar with the CLI. It would make it even easier for those users if it handled installing dependencies and maybe even installing node?
