Make a CLI ?

Eventually when increasing the granularity of the options the commands will be quite long and could discourage some scientists that are not that much into code.

Using click (http://click.pocoo.org/5/) or something that does more or less the same thing, we could have a nice cli.

This is just a proposition for the far future of the project. We need to discuss that.
