They should be removed from the links.
see window.findInventoryItem(itemType, metadata, [notFull]) at https://github.com/superjoe30/mineflayer/blob/master/doc/api.md for example.

This was fixed in the doctoc command line app, see here.

The web app doesn't generate any headers, but merely parses them out of the readme html downloaded from github.
