I'm finding many shows and movies will not be moved to the completed folder for ages after being download and I often have to move them manually myself. I'm wondering if just having a single /downloads directory causes any issues?

This may be due to your seeding settings - Check what you have set under Preferences > Queue

Files can't be be moved if they are 'in use' i.e. still being seeded etc.

I've had no issues and no other reports of files not moving correctly.

I've checked the queue settings and although the torrent is stopped at the seed ratio I've set, it still was not moved automatically.

Would I see errors if I had the file copied whilst it was still seeding?

Any chance you have any logs etc. I have no other reports of this as an issue.
Which directory exactly are the files not moving out of?

/mediabox/content/completed
or
/mediabox/content/incomplete

The other thing to look into is your post-processing settings for whichever programs you happen to be using.
