So this options will come as second argument passed to the fn plugin, exactly after the app argument.

app.use('name', (app, opts) => {
  console.log(opts) // => { foo: 123 }
}, { foo: 123 })

app.use((app, opts) => {
  console.log(opts) // => { bar: 555 }
}, { bar: 555 })

These options are not the app.options and they are not merged with it.
