The zip file can be replaced with the file inside the zip, this will allow the repository to work with abapGit's online project feature.
The zip file can always be downloaded using the following button:
I've updated https://github.com/larshp/abapGit/wiki/Installing-a-repository-offline to make it more clear where the zip file can be downloaded. Plus added a new page in the wiki https://github.com/larshp/abapGit/wiki/Exporting-offline-project-to-repository
