Request - allow for special characters in input path

Please add feature to allow with spaces and parentheses in path? They are not currently read eg. when inputting alignment even when they are escaped with backslash. Thanks!

The develop branch now supports special characters in the input path (I tested spaces and parenthesis) as long as they are escaped with backslash. The develop branch also now supports relative paths!
