In #38676 we made it possible to add taxonomy metaboxes to the order edit screen (when registered against shop_order), but support for querying is non-existent. Also, we could also investigate if enabling this can be made easier (as you currently have to manually add it using the add_meta_boxes_woocommerce_page_wc-orders).
