I was wondering if this software works with bwa-mem2.

Hi,

Thanks for your question. So far it does not work with bwa-mem2 because of the different command lines used in our scripts.

Since bwa-mem2 will produce the same output as bwa-mem, it should not be too difficult to update ERVcaller to support the latest bwa-mem2. I will update it soon...
