As fees become more important with the current protocol (up to v2.0.0 Sapling), there's a disincentive to mine shielded transfers which pay fewer fees than the smaller transparent only transactions.

Transfers created by z_sendmany use the fixed standard fee (currently 0.0001 ZEC). Transfers created by the legacy Bitcoin APIs typically pay smaller fees. So I don't think there's a significant disincentive to mine shielded transfers.
