At the moment the project supporting the custom tool cannot be contained within a Visual Studio Solution Folder. The processing code should be refactored to support that type of setup.

2.1.3 is going to entirely refactor how we handle projects, and should support that situation. -beta008 going out soon: please test, and if it does not work reopen that issue.
