APE tool change of configuration, additional python3 compatibility changes

PR description:

• The way configurations for the APE measurement tool are written was slightly changed so that the definition of APE measurements and the datasets and alignment objects that are used by measurements are consistent. This should increase ease of use.
• One minorly important script had a piece of code that would not work in python3 anymore and was therefore adjusted.

PR validation:

The code was run with a test configuration to confirm that it works as intended.
