Fixed several bugs:

1. Added command line option to DISABLE default file output
2. Fix an issue causing references to files outside the project's scan dir to be considered "missing from the file system"

1. Added command line parsing for configuration
2. Can print results to the console instead of only output files
3. Scanning of passed-in paths, not just the current working directory
4. Scanning of single project files as well as all projects in a folder
