Holy documentation Batman!

Updates to most non-NPC related command documentation.

A few NPC commands were missed, as well as a few commands which I couldn't get to work/didn't have time to do.

Note that I'm still very inexperienced with GitHub and java so there may be formatting issues with links and other stuff.
