- Original Paper: This is the original paper for DoubletDecon, published in Cell Reports in 2019. It is the best place for understanding the algorithm behind DoubletDecon and seeing the statistics on how it compares to similar doublet removal methods, Scrublet and DoubletFinder.
- Protocol: This is the protocol for DoubletDecon, uploaded to BioRxiv in 2020. It gives a good description of all of the steps to using DoubletDecon, from selecting and filtering your data, through selecting DoubletDecon parameters, to troubleshooting.
- DoubletDecon Vignette with Demuxlet Data: This vignette walks users through a full example of running the DoubletDecon pipeline using the PBMC data from the Demuxlet paper, which was featured in the original DoubletDecon paper. This is the best spot to figure out how to select the cluster merging parameter (rhop).
- Interfacing with Other Applications: This section is a work in progress, but we want to help users take their DoubletDecon results and smoothly incorporate them into their existing workflows.
