Currently, "reference" transcripts are passed-through by Mikado prepare, but their special status is ignored from that point onwards.
Fixing this issue requires Mikado to:
a- mark clearly reference transcripts in the "prepared" GTF
b- ignore the "requirements" check during Mikado pick.
