Hello,
I am using Zhora Delta, but I generated my oot.otr using the PAL Retail VQ rom. I also observed this issue on Zhora Alfa before upgrading and rebuilding oot.otr.
Several Hookshot targets in the Trials areas are appearing as invisible pillars.
The Forest/Wind trial has a pillar that appears after pressing a switch. This pillar appears correctly, but the hookshotable area is below the target [the silver rupee above it is therefore unreachable].
I checked Water Temple, but the targets in the center area looked correct there.
This is not a randomized save.
Please see several screenshots.

Regenerating the OTR with extracts and tmp folders deleted does not solve this issue.

Switched to Debug rom for testing purposes. The issue seems to be exclusive to the Retail rom.

my SHA1 is 0227d7c0074f2d0ac935631990da8ec5914597b4, which is the supported but unstable PAL GameCube rom mentioned in the readme.
