I do not know if there is a reason behind this but, by default, ./xmipp cleanBin removes xmipp.conf. I would say that it is a bit dangerous behavior specially in environments with complex configuration, more considering we are not saving a backup of the xmipp.conf after deleting.

If not chaning the default behavior, would it possible to add a flag so the the xmipp.conf is not erased when c./xmippCleanBin is executed?
