While testing some visualizations of the nonredundant graph, I noticed an unexpected relation. In the attached image, 'manual digit 1' 'overlaps' 'manus'. Since 'manual digit 1' is part of 'manus', and 'part of' is a subproperty of 'overlaps', I would expect this to be pruned.

This is not a bug after all. I misread the picture; the relation is actually 'preaxialmost part of', which is desired. The 'overlaps' is pointing from 'manual digit 1 plus metapodial segment' to 'manual digit plus metapodial segment'. That is a bit weird, since it's a superclass, but may be fine and it would be a separate issue.
