As my list of studies on JATOS is growing, it's becoming clear that some organization would be useful. Perhaps studies could be grouped into categories, or something along those lines?

Yes, I thought the same, it's getting confusing. How about we use 'tags' to categorize studies. One can give tags to each study in it's properties. Then in the sidebar first the tags are show and each tag can be expanded and the studies shown that belong to it. Then after all the tags follow the studies that have no tags. And a study could have several tags and therefore would show up under several tags in the sidebar. Maybe the last part is a little counter intuitive for people who are used to the hierarchy of file systems (also they also can have links and the same file appears in the same folder).

Example:

  • tag 1
    • study 1
    • study 2
    • study 3
  • tag 2
    • study 2
    • study 4
  • study 5
  • study 6

Yes, presenting tags as folders is a bit odd, I think, for the reason you mention. If you want to use tags (which might be nice, I agree), then I would rather show a list of tags that the user has defined, and then the user can select or deselect tags to filter the studies, if that makes sense.
