Don't draw silkscreen on the pads. Move origin point over pad no. 1.
Read KiCad Library Convention for guidelines. https://github.com/KiCad/kicad-library/wiki/Kicad-Library-Convention

You moved grid origin point not footprint origin point.

I'm confuse with following rules:

  • Pad 1 is on the left first, then at the top, except at the top for PLCC (IPC-7351).
  • For through-hole components, origin is set on pad 1.

In potentiometer.pretty the footprint is centered on the middle.

Pad 1 is on the left first, then at the top, except at the top for PLCC (IPC-7351).

This rule applies to the various IC: SOIC, TQFP, DIP, etc.

For through-hole components, origin is set on pad 1.

This means that pin no. 1 should be placed at X=0, Y=0. The rest of the pads relative to it.
This rule had been discussed on the librarians mailing list when convention had been created.

In potentiometer.pretty the footprint is centered on the middle.

Well, we don't have improved it yet to be compatible with the Convention. We need a more manpower to do refactoring whole libraries.
