In math mode _ can be used to build subscripts, however, when using two (or more) _ in math mode, the Markdown interprets _ as emphasize delimiters, messing up the subscripts. I am currently using a workaround (escaping the _) to make this work, but there is not reason why it should be like this.

This is a Hoedown issue, and we’ve been working on it (see hoedown/hoedown#114). Hopefully this will be completed and merged soon.
