After running the command
java -Xmx24g -jar $BIN_HPOPG -b $BAMFILES -v $VCF -p 3 -o $OUTDIR/outputfile.txt -d $OUTDIR/outputACGT.txt

It processed 333000000 fragments and stopped with the error message:
Read BAM File completed: path_to_bam_files/file.bam
Error while processing fragment file xieminzhuBAM2frag.txtStale NFS file handle
