I am trying to run philosopher pipeline with version 5.0, but I keep getting an error. The data consist of 12 samples and 48 fractions for each sample (label free). I get this error when I try to launch with this command:

Last version I used is v4.1.1 and that worked fine. I guess it has something to do with the parameter file, but I can't figure out what exactly it is. This is my parameter file:

We don't really use philosopher pipeline command much anymore. So not sure how much we are able to debug this. We recommend using FragPipe headless option which is what we support now.

You are using the Philosopher pipeline. Please use FragPipe (https://fragpipe.nesvilab.org/) instead. It can run in GUI or command line interface.
