In v0.8.1, pysam deprecated Samfile for AlignmentFile. Changes in v0.8.4 have broken the deprecated interface. This fixes the main problem behind Issue #24
v0.8.4 renamed some functions for pep8 compatibility. Although the old names still work, they are deprecated and will cause trouble later.
