If reply.oneToOne is False, reply.private/notice only send the first message properly, others are sent to the original sender (e.g. the channel it's called on). #219

If you call the command in channel in nested command, channel is where it is received. How can the bot know that you don't want output of command to channel.

Also, supybot.reply.onetoone is True by default. If you think that your bug is a bug, you should set supybot.reply.onetoone back to True.
