Just copying #185 to master, which should in principle have been a separate PR from #174 where it was merged (except we were using it as a fast development and testing branch).
This should clear up that part of the code (after merging) and allow a more clear and separate review for #174 (reconstruction and variables) from this (corrections and input file handling).
