When the hydration process returns the commands it used, it fails to remove the temporary paths from the commands. For example: https://github.com/crenshaw-dev/argocd-example-apps/blob/745f6c270ba7d8bd12f33e1c103163b87b92eb55/prod-east/hydrator.metadata#L3

We should add code to find and remove the temporary paths from the commands.
