In the testing file: bone_parents.zip

(1) when enabled layer 1 + 2, the object in layer 2 could be deformed correctly:
no_bone_parent

(2) when enabled layer 1 + 3, the object parented to bones in layer 3 could be deformed correctly:
bone_parent_only

(3) when enabled layer 1 + 2 + 3, the object parented to bones in layer 3 had offset:
with_bone_parent

Seems only object parented to bone are affected. 2 objects deformed by one armature can be played correctly.
deform_both

test file: bone_parents_all_deform.zip
