This resurrects the docs about the init.coffee file, which were extracted from the "Basic Customization" section into its own (unfinished) section in first version of the Flight Manual. I think we should have those docs in the Manual since the init.coffee file is a great way to add commands without creating packages.

0d64b29...db915f5 contains most of the changes, while c942d2c fixes a few broken links and some other minor changes.

I'm calling the section "The Init File", which I don't dislike, but wondering if anyone has other suggestions?

Should the themes reference the One Dark UI theme instead of Atom Dark?
